What does ‘an empty stomach’ mean when taking Atripla?

I am taking atripla in the morning when i wake up. I don’ teat anything 2 hours before. Is that an empty stomach to take the medicine? Because I am feeling joints problems in the morning when i wake up since i started the medication in morning. My fingers feel pain but no numbness or swollen and my feet also and my knee, should i change the time or should i eat something?
